Lowering rear and getting a better ride.
I would start with checking your tire pressure and lowering, then raising the pressure when needed when you tow. Also how many miles are on your shocks? Have they even been replaced? Rc 3” lift level kit

Side exit exhaust / new muffler
No issues, there are plenty of trucks that run this aftermarket setup without issues. I ran a SW setup with long tubes headers and ran the truck hard and never had an issue. That is a Zone kit which is a very good kit and night and day better than any ROUGH country kit. The majority of your issues are most likely from poor install. Leveling Kit Recommendation - 2" - 2.5"
My recommendations are always based on how much lift you want AND how you use the truck. If you off road we need to discuss better options. Shock Recommendations with Level Kit
The 5160 is pretty much a 5100 with reservoir. The only benefit of the reservoir is fluid capacity so when being frequently cycled they will stall cooler than a standard shock. Foxes will ride better than either Bilstein option IMO Have you checked out the Eibach and ICON coils and shocks...- Nick@GotExhaust
