After I installed my lift I hear the same thing mostly when turning and another member told me sometimes the ball joints will be loose I haven't had a chance to tighten but I'm almost certain that is it.

I might be wrong but I don't think your brake pedal should or can be making any clunking noises

I have a zone 6” lift and I had a clunking sound when I hit bumps, potholes, or anything larger than a standard bump. Happened at all speeds and I couldn’t figure it out so I began going over every bolt with torque specs. Replaced sway bar end links and finally started going back through the lift directions. Turns out the washers on top of the strut tower that hold in the strut top spacer were not installed. I put washers in and the clunk went away

Did you ever figure out what it was?
My next advice would to be tighten your cab bolts. The ones that hold the body to the frame. Starting in the front working your way towards the back
