I had a similar issue with water puddling under my back seat, my truck is about 3 years old, attached is an image of what the cabin pressure vents looked like when I laid them flat, you can imagine how they looked after you closed the door and it pushed all the flaps out. Also new vent image attached. I think it took all of about 45 minutes to replace the vents once I figured out how to slide them up between the bed and cabin from below the truck, and used some string to lift the vent into place. Haven't had the issues since I replaced the vents Mopar Part Number: 68323649AB. I've also had to "modify" the seal at the bottom of the driver side rear door because the drain hole is covered by the weather seal, if your just getting humidity (and a sloshing door while closing it) in your truck from an unknown location.
