Passenger side halogen headlight burned out, so I took it to the dealer to get the bulb replaced. I had halogen bulbs in it and gave them halogen replacements. The tech said the wiring harness melted at the connector to the headlight. What would cause this?

Heat or short. Usually happens if you run a higher wattage bulb.

The dealer said I have to replace the headlight wiring harness, which is nearly $1000 in materials and 3 hours of labor.

Hmm wtf. I literally just had mine replaced two weeks ago because I hacked both my headlight wiring harnesses to pieces splicing wires trying to get my Recons to operate as DRLs and my turn signals were acting funky. I was getting my truck fixed from an accident I was involved in and had my autobody shop just replace the whole wiring harness for the headlights while it was in the shop.

My shop charged me a total of $300. The part is only around $100 and the labor is about 2-3 hours...

The stealership is at it again, take it to an independent honest shop because that price is ridiculous.

Also I have projector headlights with the more expensive 14 pin harnesses if that helps.

I just bought headlight wiring harness for the projector headlights from ebay a few weeks back for a little over $100. It's all plug and play.

If you have projector lights, this sounds like a perfect time for a quality HID upgrade like (The Retrofit Source) that uses a relay harness.
If not, do as KAD said, just replace the connector your self.

U still need a fully functioning headlight harness to use the retroshop HID harness. The projector headlights still stay plugged in. You use one of the headlight bulb plugs to activate the HID harness. So either way u still need to fix what you got.

Far from it. Check sig!

Let me rephrase that, you are strong willed! Once I saw the headlight upgrades available for our projectors I jumped all over it. To each his own, you will definitely avoid a lot of headaches with our trucks canbus BS!
