I'm having trouble with rear end fluid leaking into the inside of the rotor so I figure the axle seal must have went bad and while looking online I found that they have a flange and flangeless seal and was wondering which one is "better"

Just did my entire diff rebuild and axle bearing install. I just did permatex blue silicon gasket maker and it has held up just fine. I always have that and ultra copper laying around for a quick gasket/sealant.

When I did my '01.5 3500 I got seals from this place: Dana 80 Rear Axle Parts for 1994 to 2002 Dodge Ram 2500, Ram 3500
It was a few years ago but for mine the seals did not have a flange and I thought I just got the seals, axle gaskets and spindle nuts. No bearings...
The main reason for the project was to replace the parking brake shoes and hardware. It was not difficult at all.
