And, or, who sells plugs/caps for the mounting holes?

Most accessories for the bed cannot be used if there is a bed liner in place. Consider a spray on coating or leaving it as it is from the factory. Bed liners and coatings are a great way for the dealers to make an extra $500 with each truck they sell but they don't do anything for the utility or durability of the truck.

Nothing for utility or durability?
really?
Protect the bed, for starters, spray in liners usually help keep things where you put it so it's not sliding around. Spray in liners usually helps with resale value too.
With a spray in or a quality drop in, all utility features are accessible. I know they have cut outs for the tie down spots, add cutouts for the led bed lights and switch. Can't speak for ram drop in, but my old f150 drop in had the same blank area provisioned for 5th wheel just like the box, and knock outs for the not locations.

I have owned and put many hundreds of thousands of miles over the past 50 years with 8 pickups used as trucks. A spray in bed lining is like the old days when dealer sold suckers on a spray on protectorant for the bottom of cars. I put a heavy duty truck mat in the bed of my trucks and the mat keeps things from sliding around far better than any spray on emulsion. $100 for a bed mat that offers true protection and also is far better if you like to have dogs traveling in the bed than a $500 spray job or a hard plastic bed liner.

The truck I sold a few weeks ago had a factory bed liner that the dealer offered at no cost to me and I went with it. It was a mistake as adding bed drawers was not possible with all but one company's product. Adding a receptacle for a slide-in camper took twice as long. No way to add cargo rails or e-track to the bed to secure cargo or a motorcycle or ATV.

You must really lack skill, you can add anything to a plastic lined bed out a spray bed, same as a bare bed, haven't seen a plastic liner or spray in that is resistant to drill bits or a grinder. You drill your mounting hole directly through it, not hard at all.
A quality spraying liner such as line x is far superior to a plastic drop in our a rubber bed mat.
