So i just finished swapping an 03 hemi into my 06 that threw a rod. And I have 29 check engine lights most of them are for the mds and egr I deleted. I was looking at a SCT x4 Tuner because there are a few locally does anyone know if they can turn off the lights so it will pass emissions.

According to SCT, that one doesn't work with your truck...so no.

You would need a Superchips or Diablo to turn off MDS. Superchips won't turn off EGR and you have to have a much older version of a Diablo Predator to turn off EGR. Why don't you just get a custom tune (as was suggested); MDS & EGR can be turned off and you get the side benefit of a tune tailored to your combo. Otherwise MIL's are going to be your constant companion lol.

Where could I get a custom tune I've never looked into it before.

There are a WIDE range of options, mostly by reputation. Top online ones you usually see are Hemifever (Sean), Inertia (Stu), Jay Greene, Diablotoona, etc ect ad nauseum. My personal experience is with Hemifever and Inertia, I would go with either one myself. I suggest doing a search through the site for "custom tune" and see what you find to help you make a decision. Regardless of who you pick, you'll either need a Diablo tuner (or in some cases you can buy it through them, Sean actually offers them with his tunes loaded) and you tell them what you have (total combo), what you need (in your case, mainly turn off MDS and EGR, customizing the tune would make it more fun to drive) and intended use (transport, any towing, etc) and they'll email you one for you to load and try out, then tweak it from there if necessary. I'd also try to take advantage of any trans tuning that can be done as well. If you have a reputable shop nearby they may also be able to do it locally without you having to buy a tuner, though the thing to look for in this case is Mopar/hemi experience. Alot of these shops do mostly Mustang or LS work and try to apply the same stuff to hemis (doesn't always work out that well).

You can tune it out with diablo. To delete the egr physically you’ll need to either get the bt block off plate or just cut an tap it

I use the Diablo sport in tune i3, works for most Dodge makes and models before 2012 or 2014 I think.

You can CMR tune it out and load it with Diablo, but last I checked turning EGR off wasn't a regular menu option.
