Hi

I added a saddle toolbox which covers the front two pockets stake forward.

I didn’t mind that too much until I started lugging around my son’s dirt bike.

I miss the additional tie down points.

Anymore forsee any issues if I cut out my own stake holes

Great idea.

I have a Tonneau cover that runs along on the inside of the bed.

I guess those tie down points would be invisible with the cover on but when I have to tie down the bike the Tonneau cover will be open and the tie down points exposed. .

I added these two D rings for the exact same reason. I haul my 450, my wife's 150 and my sons 70 with no tie down problems. And they lay almost flush, have never gotten in my way in the years I've had em. I put a 3/8" thick steel backing plate under each ring underneath the truck so I can crank on these and it disperses the pull. These are like 10k lbs rings I believe, cost me like 20 bucks and if you remove you'll only have 2 extra drain holes per. Theres other options of course, but this was easy and cheap and works great3a43c72fa90402959747a60c8fd90f49.jpg

With that bed rail one just keep in mind the metal is thin there so if you crank the strap down (you do with bikes so they don't fall) it will most likely bend that area out. Also your tie down location is high up on the bike so you won't be able to really anchor the bike DOWN very well. Just my opinion.
