Have a question though regarding paint touch up on rock chips. When I use my paint touch up pen it’s damn near impossible to keep the paint flat on the truck and I end up with a little bubble of paint.

Would these paint touch up areas need to be polished down? Or sanded

You can sand them down, cut them with a little bit of rubbing compound or, as some detailers will do, use a small small small brush vs. applying the paint directly to the vehicle with a paint pen. That should cut down on the amount of paint you have to deal with.

the idea with touch up paint is to build up enough for you to sand down flat with the rest of the body. If might require several very thin coats of paint built up and higher than the rest of the paint to do this- THEN you sand it down. Wet sand and polish out the remaining scratches.
