My truck is deleted and tuned using the MM3 tuner and software through Samedaytuning. It came with 5 tunes, Stock, +30HP, +60HP Towing, +90HP Street and +160HP Race. I use my truck for work and towing so I keep it on the +60HP Towing option. I will never need nor use the other options but the MM3 does offer "Shift on the fly". The MM3 monitor has tons of gauges and monitors but nothing I can't live without. I also don't care for it at night lighting up the interior so I unplugged it and put it in the dash. After a week or so running without the monitor, I took the rest of the unit (Brain PC) and wiring out. The truck still runs like it did.

Once the ECM is overwritten by the new software, is there any reason to leave the Brain plugged in?

No. Unless you really want to use the SOTF switch.
