so...say in the far far future...lol that I decide to go and yank a 5.9 out of a donor or junk truck, and tear it down and rebuild it, maybe stroke, or cam it or something, and eventually replacing my 5.2 with it...I know the wiring and computer come into play,

would I be better off ripping the wiring out of the 5.9 and getting a shop to put a custom tune on it

or

Holley has that efi wireharness/computer thing that is supposed to learn the engine and replace a stock computer. watched a few videos of them using em on engines that they dropped a cam in and stuff.

this won't be happening or a long long time I don't think but just figured I'd start the discussion!

thanks for any opinions

Well you gotta think you rip out that computer and your truck is gonna be poo poo. You will oil have oil psi and fuel gauge your tranny wouldn't work and etc. In the long run I would just get a custom flash done on you computer. It would be loads cheaper then the Holly kit and you would have better peformance overall. If it was me I would do the stroker kit and run it carbed with a 727 tranny in it autometer gauges and for over drive I would just go aftermarket or go to a big rig junkyard and by a over under unit.

Regardless of what direction you go with the stroker, if the 360 base engine has a different sensor suite than your 5.2L and needs them to be installed to run, then you are better off with the 5.9 harness and PCM, which can be programmed for the stroker.

I looked at this, and if you have time to find the right parts and build I'd suggest starting with a 340, pre 1973 I believe. The wall was thicker and can take a stroke and bore. There are several variations, a quick google will warrant you most of what you are looking for. I was going to replace my 200k 5.9L Grand Cherokee.
Normally i'd support the OP and say go for it, since you are looking for quick advice, but it sounds like time is on your side, like me. Build it right and you'll have more power than you know what to do with.
