Newbie delete ecm question

So dumb question and yes I’ve searched but can’t find the answer to my specific question. Hypothetically if a truck is deleted and all the dpf /nox equipment is kept, stock tune saved. How hard is it to reflash the ecm using efilive back to the stock tune after restoring the emissions for testing? I have heard a few horror stories from the duramax community that the computer knew the last time a regen happened once the tune was reverted back to stock which put the truck on limp mode. Any help would be appreciated answering this!
