Should I install the factory program on my truck before replacing the battery? It isn't completely dead, but I have noticed a slight change in the truck starting in the morning since the cooler weather has arrived..... surely it isn't the starter going out. Was going to have the battery and alternator checked. I have never used a programmer before the SC Cortex and just want to make sure that when the battery cables are removed, nothing gets "reset" to where the truck won't run properly.

I too have the SC CORTEX Tuner, and if it was me I would reload the original stock tune you have stored, replace the battery, drive the truck to be sure all is normal, than reload the tune of your choice. I do this just in case I have to visit the dealership service dept., since during their checks, they might re-flash your PCM which would make your tuner useless. You would have to return your tuner to Superchips to get it unlocked.
