Rust spot inbetween windshield and roof. What are my options?

Heres a few pics of the rust spot after the top layer of rust was flaked away.That area to the right of the spot...is that also rust starting to form?

Just an update...I did end up paying the 900, ,they didn't break the windshield so that was good. It looks like a brand spanking new roof and they said their work has a lifetime warranty so we shall see how it holds up!
