I just did it to mine... worked fantastically well for me. I did have some concern as to whether or not the CLR would react with the aluminum in the heater core but so far so good. I didn't leave it in very long and flushed with clean water for a good 45 minutes after.

I put my 53 heater core in the Ultrasonic cleaner with toilet bowl cleaner... lol...

Worked perfect.
