This one should be dealt with first:

When your battery is dying, the low voltage will cause other modules to go offline and fail to communicate on the CANbus network. Also, when the voltage is low due to a failed battery, the signal from various sensors can give incorrect readings and set codes.

I would start by load testing the battery and making sure it isn't a goner.

If the batteries are bad, replace them. Clear the codes, test drive then rescan it.

If they test good, then start inspecting your wiring harness for rodent damage, broken or damaged connectors from road debris and/or corrosion. Check the connectors at the TIPM for corrosion, and look at the BCM connectors under the drivers footwell area and make sure the connectors aren't broken or loose.

Agree with the above about starting with the battery. For the long list of secondary codes I would also be suspicious they occurred previously (prior to installing the new trans) and/or were set off during the work. Such as when the battery may have been unhooked or other sensors and wires unhooked during the work. The ECM stores all old codes, so if they come up as a "secondary" code that very well is just saying they occurred previously but not currently active.
After checking the battery just do a visual of all of the wiring and such. Anytime you have major mechanical work done and then an electrical code pops up I always suspect that wiring or connectors got knocked loose or not reconnected properly when the work was being performed.

Okay, thanks a lot. I'm also seeing on the dash, active airbox service required see dealer, service airbags, and service tire pressure monitor. Could these all be related?

You put in a new engine and a used battery? So it drives fine just getting codes? Could need to flash the cpu after trans install? It's all related for sure, either the battery or the lack of flash would be easiest route, bad cpu or other nasties if the easey's don't work. Not likely I'm just trying to reconcile timing, this happened after trans?

You know the worst state for battery life?

Florida has most of the state in low battery life zone.

Thanks! The active airbox service required see dealer, service airbags, and service tire pressure monitor happened after I had the motor replaced, the codes showed after my transmission was replaced. How should I flash the cpu or would a tune from ez lynk do it? Also, this was with the printout when checked the codes. Again, thanks for all the help!IMG_2921.jpg

If that's a "not running voltage" test on the batteries, there's something screwy with your batteries. There's 6 cells in a 12 volt battery and they should each put out between 2.1 and 2.2 volts each for a grand total of 13.2volts at most,at 13.85volts somethings up with the batteries.Buy yourself one of these old school toaster style battery load testers, and disconnect the batteries and do a load test on them yourself.
For 18 bucks it can be one of the best tools a home mechanic can have in their toolbox.
