2009 5.7 rough idle until warm. Any ideas?

Hello, 2009 5.7 hemi with almost 200,000KM on it.

The truck started idling rough or driving really bad at low RPM. It vibrates badly. At high RPM it goes away and when it warms up it also goes away.

The codes thrown were;
P0300 - Multiple Cylinder Misfire
P2017 - Intake Manifold Runner Position Sensor Circuit High (x2)
P1411 - Cylinder 1 Reactivation Control Performance
P1416 - Cylinder 6 Reactivation Control Performance

Any ideas what this could be? Coils? Sparkplugs? O2 sensor? Bad gas? Or is the intake manifold stuck closed/open and not getting enough or too much air? Any insights would be appreciated

Cylinders 1 & 6 are shut off with MDS which only engages at low load/RPM but would go away at high RPM. Could be an issue with the MDS engaging but I am far from an expert on MDS operation so I would see what others chime in with.
