Are you asking about the differences between the 2nd and 3rd generation 5.9 Cummins ISB or the differences between the 5.9 and the 6.7?

Says '06, so that's 3rd Gen common rail, so it is beyond the 53 block cracking issue, and AFAIK beyond the killer dowel pin. I'd guess high EGT dropped a valve seat, or injector hung and holed a piston. Some break rings in #6(?), but shouldn't be catastrophic.

I'm pretty sure the cracking 53 issue was gone by about '02. I have never heard of later models weeping coolant like the problem 53 blocks. Not all 53 blocks were bad, AFAIK.

Asking about the differences between the 5.9

There are many differences between the 2nd gen and 3rd gen blocks that create quite a few difficulties if trying to do the swap. It has been done before but I don't have any info pertaining to the swap. Wish I could help more.

You could always run a 6.7 short block with the 5.9 head. It's pretty simple to go this route.
