I just got a camper shell for my truck and had to remove the stock spoiler off the tailgate. Its a 2008 and now I have holes in my tailgate. I am looking for options on how to fill those holes, I was thinking some led marker lights may not be bad but just wondering on what other people have done.

I ran into the same issue when i got my fiberglass tonneau cover. Ended up buying a bushwacker tailgate cap/protector and it covered the holes perfectly.

That's exactly why I went with this cap! But a Tailgate cap should take care of it, I just didn't like that option.

You could probably try some 'bumper plugs' or something similar and fill in the holes.

Plastic plugs should work. Lowe's has some in their fastener section or local parts store.
