syncing o1 distributor

I have a 01 Dodge 5.9 vin Z engine in my truck, I ran into a bad ECM in the beginning of winter. I replaced it with a used ECM and a week later the cam sensor in the distributor went bad.
I have replaced it but now it has bad spark knocking / pre ignition. I hooked my scan tool up(not a code reader) and it tells me that the distributor is in sync. I moved the Distributor a little to see what would happen, and it still said it was in sync and was reading correctly. So I made it out of time by moving it to the point it was barely running and the scanner showed the same thing.
Has anyone got a idea about how to clear this up so I can get it set correctly. I am not finding much on line.
I now have now borrowed the snap on scanner from work and did the same thing and nowhere I turn it to does it say it is out of timing. I have checked the new (used ) computer for its vin and it is correct with the year and vin Z in it so not sure what is going on here, but the spark knock is really bad.
What i have done was got my advanceable timing light out, read the data and the advance and set the light to the data on the scan tool and then set distributor to O on the timing makes. With the same results.
Anyone have any idea
