Hey fellas I'm picking up a jeep today that is AWD I plan on using a dolly which I know can damage the running gear if you don't do it right. As long as I disconnect the rear drive shaft I should be ok towing it with a dolly correct?

Check the owners manual if it has one or look it up online.

Yes you have to remove the rear drive shaft if you want to tow two wheels down. You can flat tow most (all ?) AWD Jeeps as they have a neutral setting for the transfer case but you can't have a large speed differential between front and rear wheels.
