So I’m looking at upgrading to kicker speakers in the door and a sub under the rear seats. I was wondering what Others did that did something similar to this.

The Kicker Hideaway works nice, it's not earth shattering bass but fills in the low end a lot better than the door speakers. It fits behind the back seat so it doesn't take up the storage space under the seat. Kicker now has a 10" version out also.
You can also jump up to the SRAMCQ09, more power but you lose the storage space under the back seat on the driver's side.
There are a few other aftermarket subs that I'm sure people will chime in on.

It's not earth shattering, but you can feel the music. I modded my rear seat to fold forward and there's plenty of room right there. I used the speaker line level inputs which are right in the b pillar trim and mounted the remote control under the dash by the emergency brake release. I added Pioneers in my doors and it sounds really good now.

I just went with a prefab ebay Q-sound $50 dual 12" box, seems to hold up to 1000 rms just fine for bursts. I did chassis mount both sides using the seat bolts to prevent flexing since it is only 5/8" MDF.

That's kind of odd, one Boston and one JL TW3. Any reason for that, or did you just happen to have those?

Do the woofer surrounds hit the bottom of the seats?

It’s a passive radiator, acts as an internal port for shallow enclosures.
