I have the Apline system in my truck and I am not happy with factory subwoofer, so I replaced it. I replaced it with the Pioneer SW2002d2 subwoofer and I'm still not happy with it! My question is how much better can I expect the subwoofer to perform if I power it with an aftermarket amp? Is there any benefit to choosing an amp with speaker level inputs vs using a LOC off the rear speakers for RCAs?

I'm comparing the performance to my old 05 Nissan Titan with the factory Rockford Fosgate system and the factory 8" subwoofer just fyi.

I replaced my sub with a JL Audio 8W1v3-4 W1v3 8-inch Subwoofer Driver (in the factory enclosure) and a Kicker 43CXA6001 Mono Amplifier. What a huge difference. For one you can tune in the sub frequencies, gain and boost. That amp switches on when it senses signal so you only have to run 1 power wire to it. I had the Kicker 43CXA3001 amp first, but it wasn't quite enough power. I can now have way too much bass if I crank up the gain, so there is plenty of headroom. The bass is much tighter and clean sounding.

It could help, but I believe the factory subwoofer enclosure is the weakest link in the chain. I'd put the Pioneer in a little sealed box with nice aftermarket power (300-500 watts). That would be a big improvement depending on the box.

You didn't have to buy anything else? Just installed the JL subwoofer, kicker amp, bought the appropriate wiring and you were good? And all in the factory plastic box?
Yes, I know you can only get so much with the factory cheap plastic box. But since I've yet to find a box you can buy that let's you keep the fold flat foot, this sounds nice.
