Clearing transmission codes (limp mode)

Is there a special way to clear TRANSMISSION codes? Or do you just use a generic OBD2 reader? My 46RE transmission is currently in the limp mode (3rd gear only).

I just purchased the truck recently, and suspected transmission needed to be removed and overhauled. I am a transmission mechanic but don't normally work on Chrysler products.

Transmission took off in 3rd gear and lockup worked fine. Shifts manually ok but no overdrive.
Upon disassembly, I found 3rd clutch plates worn almost to metal, but someone replaced filter and oil so not much debris in the pan. So It needed to be overhauled.

I understand that when a trans code is set, it takes off in 3rd gear. Just don't know what the procedure is to clear it when I reinstall the transmission.

To clear most codes it depends on the reader; good reader should work fine, but check the manual to see if it requires some kind of procedure, like the RFE's require a quick learn to initialize CVI values in the computer. I stopped keeping on the RE's since they ruined them so I'm not as familiar.
