So I want to get a spray in bed liner and I just found out they can't replace the factory plastic bed rail covers with line x due to the fact that it's not solid metal underneath, is that true? Does anyone have anything different covering the rails other than the normal plastic

correct, their are holes and the sheet metal is cut for the plastic covers so you would not want to take them off unless you have some other cover which they may make.

You can take them off, get the truck sprayed then when you get home locate the holes and clean them out with a razor blade or whatever so you can pop them back on. Or just don't have them spray on top of the bed rails
