Last weekend I programmed 2 new FOBs for my 09 with Alfa/obdmx+. Everything worked fine, drove around the block with the new fob in the ignition (originally I only had 2 keys). Parked the truck for the night, went out the next day and it cranks just fine with the aftermarket remote start (runs for the 15 minutes and shuts off like it has for years) BUT when I put the keys in (any of them) it runs for 3 seconds and shuts off. I've looked off and on all week, but I can't really find anything....haven't told the wife yet either lol since "why can't you just leave stuff the way it is" will probably be tossed around a little lol. The remote start mimics the key freq, so I'm not sure if it's the keys that have gone rogue or if there's ACTUALLY something wrong.

Did you reprogram the remote start to the new FOBs? The remote start in my old truck essentially cloned one of the keys. If you programs 2 new keys I would think the remote start would need to be a copy of one of the new ones.

The remote start works fine, it's the keys that won't let it run.

Set up a temporary push button & bypass the ignition, until you can find a fix

I'll try a jumper tomorrow, if that works I'll go get a push button.

It's not seeing the key as installed, jumper didn't do any good. It's reading the keys, just not seeing them in the ignition.
