So, I bought a used 99 Ram with regular cab. The rear window needed replace (was completely broke out) so I had it done by Safelite. Couple weeks go by and the window came loose, and apparently shutting the doors blew it out. Is there a way to relieve cabin pressure to prevent this from happening? Would the cabin filter be causing this? Should I put 100 holes in my floor?

It sounds like the cabin relief vent is blocked. This vent or vents should be on wall behind the seat.
