Alright I would like to add a sub to my truck using the fox box since I've heard it's a good setup. On their website it says I have to remove the fold flat floor. I'm only putting one sub in since i use the holes under the seat for my towing stuff. My question is is there a setup out there that I can still put a sub in and use the fold flat floor

Before you go searching too much, measure how much depth you have between the fold flat floor and the cab floor. Then you can figure out how much mounting depth you have.
