So my left rear speaker has been bothering me for a while, I know that there is a bad connection somewhere in the rubber boot because when I move it, the sound comes in and out. It never works when the door is open and works about half the time when the door Is closed. How can I fix this? Rewiring is the only option?

Rewiring is about it. The wires breaking in that boot is a common problem

I had the same issue, I thought the rear door speaker were blown got some new ones hooked them up and they didn't work work either. The plastic jacket on the wires in the rubber boot gets brittle and cracks from getting worked as the doors are opened and closed. The speaker wires are the worst wires in the boot it isn't great speaker wire period. Mine were grounding out against each other + and - touching.. You could probably fix it as easy as wrapping them with some electrical tape, but running a new wire would be a better fix.
