Looking at some Mopar mud flaps. Would there be any reason why they wouldn't work with bushwacker fender flares?

Nope. No reason why they won't.
The flares use the same factory hole as the flaps. All you need is a slightly longer screw or bolt. Long enough to go threw the flap and flare to the OEM hole.
