My 2022- 2500 6.7 and 68FRFE transmission may have a problem. It has 58000 miles on it, still in warranty. When I shift into 1st gear the engine spins up but does not engage the trans for a few seconds. I also get some hard shifting between gears. What discussion do I need to have with the dealer to have this corrected?
If it becomes a warranty issue, I would like to have it upgraded to better parts but I am not sure if that is something Ram is willing to do.

I plan to put an ATS thermal bypass and deeper pan on as I plan a couple of long trips towing a trailer.

Tell the dealer the symptoms and let them figure it out. They may replace some things just because you told them to but they aren't going to do warranty work without doing their own diag.

I would like to have it upgraded to better parts but I am not sure if that is something Ram is willing to do.

The dealer is always going to use mopar parts especially for warranty work unless they aren't available. In that case they may use aftermarket but it will be OEM equivalent. If you want upgrades then plan on going to an independant shop.

Unless your trans is over heating when towing why are you installing the ATS bypass, being I see your in NE you will want it come winter to help heat up the trans faster? As for the trans not engaging right away it could be, torque convert is draining, bands out of adjustment or heavily wore, the spin on filter inside has fallen off or is lose, the plastic adapter that come with the filter should be replaced, many like my self buy an use metal adapters like the one pictured below to prevent the filter from falling off or coming lose.
