Will a aftermarket rim carried as a spare get damaged by the bracket that hoists the spare up under the bed? Or should I stick with a stock steel rim?

It will be fine. Just put the good/street side up so it doesn't get constantly sand blasted from road debris and ruin the finish.

The puck thing won't fit through an alloy wheel with a fitted hub bore.

For a pickup truck of any respectable brand (less the brand with the problem already circled) it would be just wrong to put a continental spare tire kit on it.
You could get this very expensive, Wilco offroad hitchgate max for $1362.58 from 4 wheel parts. Cool looking, great idea, price :favorites68::favorites68: :favorites68: ridiculous.
