Make sure the plastic cover for the tailgate wiring there is pushed in all the way. Next thing make sure your rubber isolators are installed on the tailgate to body. They help space and align the tailgate which is essentially floating.
But yours is at the bottom where it's running so it's almost like the rod holes the tailgate pivots off of are too close to the bed.
