May be a stupid question to some but I can't find much on it . Purchasing a Kayak and for now will be putting in truck bed with tailgate down and hitch extender. I have a soft tri fold tonneau cover. Anyone drive with tonneau cover and tailgate down with Kayak or whatever other material? Just don't know if wind collects in bed that way..don't need to see cover in rear view mirror where it isn't supposed to be.

Obviously this wouldn't be habit, just for transport when needed.

You leave some info out of your question (length of yaks and bed) which may bear on the answers you get. I have a soft roll tonneau on my 5.7 ft bed and haul a 13 ft inflatable kayak and a 6 ft hard shell. My tonneau is secured to the truck so it does not blow lose when unrolled and the tail gate down. I merely load the kayaks and tie down the yaks down with the bed anchors. Have never had a problem. This is all done with the tail gate down. As with anything you put in the bed when the tonneau is folded open and the tailgate down it is advisable to tie down your load. The length of your yaks will play an important part as the over hang may be to much for your bed length.

I have a 5'7 bed and will have a hitch extender on for YAk which is 10' . Of course my Yak will be secured down. My tonneau is a tri-fold and wondering about leaving it in closed position(not folded) with gate down.

Never had a kayak back there before but have done just about every version of tailgate down with cover on or partially folded up (tri fold as well) and have never had an issue, it's still clamped down to the rails so it shouldn't have any issues. Maybe just check those clamps or whatever keeps your cover on, to make sure the cover is on properly. Otherwise I wouldn't have any concerns.

Shouldn't have a problem if your cover is mounted properly. I've never had a problem with running that way. I have a rambox with the bed divider. I've driven with the bed divider used as a bed extender, and the roll up bed cover closed and haven't had any issues. I don't see a tri-fold cover being any different. But I'm with JoeCo, make sure your clamps are tight.

Be sure to keep an eye on your backup camera as with the ones in the tailgate they are not designed for bouncing up and down with the tailgate down.
