After getting home this morning, taking my buddy out for his daily morning ritual, I stood behind my truck on the passenger side looking down the side and then to the driver's side and looking down the side....

I noticed that the box appears to be more to the passenger side by about 3/16 to 1/4 inch at the front....

Checked the back bumper just to see what was going on, and sure enough the whole box seems to be to the passenger side. I checked the gap between the bumper and the bed on the passenger side, I wasn't able to get my fingertip in there....checked the driver's side gap between the bumper and the bed, and was able to stick my finger in there to the first knuckle.

Is there some wiggle room there to get this back to where it should be to squared up???

I was planning on getting the puck system installed eventually, I'm pretty sure it would make a big difference on how everything gets measured up for the pucks and aligned....

The people on the assembly line don't have time to make things perfect.
When they lower the Painted body onto the frame, it looks like they just use metal rods to guide the body into place & by that time, the Ram is at the next station where they quickly install the bolts etc.

With the size of the holes drilled through the bed for the puck set up, a 1/4" isn't going to matter.
As for the bed alignment look more at the body panels rather than hard edges. The edges can be out slightly in relation to the rest of the panel.
