The best way I found is to run a wire parallel to the accordion sleave. There is a plug either just above it or just below it to run wire through. It is much easier then trying to get that boot off.

...oh and the passenger side is much easier then the drivers side as the parking brake is in the way. I fished a wire up from the bottom of the parking brake up to the plug.
That's what the wire loom is for. I'm pretty particular too but that assembly is not like it was on older vehicles. It's not just a cover/boot and is one piece on the door that does not come off easily.

I did go through the factory boot on my 2004. I had to drill out a few of the unused holes in the molex to make a hole large enough for the speaker wire and then used a metal coat hanger to pull it through, huge PIA but can be done.
Wire hanger or long zip tie works well. I usually will remove the grommet from the plastic ends and squeeze the grommet together and push the wire through. It is really not hard at all. There is almost no circumstance where I will drill a hole and run it outside the grommet.
I still don't understand why everyone is running their own speaker wire, unless your putting tweeters in the doors. Save some money and grab it at the head unit or amp. Unless your running 300 watts to the doors there isn't much point.
I always run my own wires for several reasons. I usually run 100w+ to each speaker and like to overbuild in my wiring, I always have tweeters to run anyways, and I like to leave factory wiring and connectors as untouched as possible so that if needed it's easy to return to stock.
Pull the boot off. Press the two locks on the top then then two on the bottom and the connection pops out.
I had to trim the corner off to get my wire to go through. If you're running a smaller wire it'll go through.
Unscrewed the boot from the door and removed the plastic cover the fed wire through
Then reassembled
Took about 20 minutes a door
On the front driver door you can reach over the park brake and get to the wire.
The backs are a little tougher to get through the boot. I fed a zip tie through then pulled the wire
Mines ran like Mikes. I unbolted and unplug it pulled the boot out. Cut a wire hanger down to a foot and a half with shrink tube on the end. Drilled some of the unused pin holes out of the plug stuck the hanger thought easy. Taped the wires to the end and pulled back through real easy. Then put everything together. Time consuming but I don't cut holes in factory door boots unless that's the last option
I ran 14ga KnuKoncepts Kord wire. To pull it through, I connected two sets of wire to the factory speaker wire, and just pulled it into the doors. Very quick and easy.
