New here but have done my fair share of audio builds. My question is what is your final goal? If you want just slightly improved sound, I'd go with a head unit with a good equalizer. This will help make the best of what you got right now. If you are planning on booming bass with subs and a 6 channel amp, I'd lean towards a couple of good component systems first simply because if they are your last thought, it's easy to keep putting them off when you've already got the thunder

SPEAKERS. No question. Stock speakers will still sound like crap no matter what you hook them up to. Decent speakers will sound much better than stock even when hooked up to the stock radio. Replace the speakers first if you can't do it all at once

Are you planning to get subs at all in the future?

i would do the head unit first. The base model cd/am/fm deck is very low power. Just replacing the head unit will make a better difference in my option vs putting nice speakers on a crappy under powered stock deck

no............ a new head unit playing through crappy speakers will still sound like crap. Way better results upgrading the speakers first. I speak from experience here

Depends if you want sound or look first? My soeakers sound good to me but I want them to sound great but my head unit looked bad to me so I replaced head unit first! And If you want to get subs I would go for the 6 1/2 speakers not the 6x9's. 6x9's give off a better bass but not so clear a sound so if you going for subs I the future don't worry about bass, with 6 1/2 you can get clearer sound to go with your great bass
