I replaced my transmission filters and realized afterwards that I put the RWD filter in my 4WD truck. I know the 4WD has a longer sump stem, so will the one I installed work fine? Or is it too short to reach the fluid?

You should install the correct sump filter. The RWD sump filter in a 4WD trans pan creates about a 1" gap between the bottom of the pan and the bottom of the filter which can lead to pump fluid starvation under different driving scenarios.

With this being a fresh fluid and filter change I would even reuse the fluid. Capture as much of the fluid as possible in a clean drain pan and pour it back in once you swap out the filter.
