4 codes after intake swap. Truck won't start

Last Sunday I pulled the 5.7 intake off my 2012 to swap the 6.4 intake on. We had a family emergency and couldn't get back to it till Tuesday. Got to buttoning everything back up and My son touched alt end of battery wire straight to alternator body. It was a lot of sparks.
I reused the 5.7 throttle body and sensors along with the 6.4 intake and injectors.

Truck turns over but won't start. I have these 4 dtc codes
P0122-throttle position sensor 1 circuit low
P0222-throttle position sensor 2 curcuit low
P0642-Sensor Reference Voltage ‘A’ Circuit Low
P0882-TCM POWER INPUT LOW

Do you think this could be a shorted TIPM?
I found no blown fuses or bad relays. I tried a different throttle body. Even put the battery charger on to make sure the voltage was up.

Try a battery disconnect first and go from there.Why in hell were you hooking up the alternator with the battery still connected,first thing you should have done before you even started the manifold swap was disconnect the battery.
Who have you got lined up to tune it,as it won't run worth a crap with 6.4 injectors with-out tuning for them,most guys buy the spacers from MMX or somewhere and use their 5.7 injectors.Good luck,hopefully you didn't fry something,but next time you're working on it,disconnect both battery posts so you don't have issues like this.

My 17 yr old son hooked the battery back up before the alternator. I didn't even notice. I'm kind of not all here due to my father passing which was the family emergency.

I took the battery completely off for a whole day to see if that would clear it. Those codes won't clear with HPT, scan tool of Alfaobd.. Ive already got the startup tune done.

Turns out it was the 6.4 truck injectors causing all the issues. Fired right up with the 5.7 injectors back in. All DTC codes disappeared

Think i seen your post on facebook earlier about it being the injectors

You can do a home clean on your injectors pretty easily if they're a higher milege set of injectors.
There's a video in this link showing an easy way to clean them
