So I pull up my passenger side rear seat storage flap in my 2008 quad cab and see 2 inches of water sitting in the storage compartment. I just bought this truck 2 weeks ago used and I don't know the history on it other than the Carfax was clean and my brother, who works in parts and body shops for cars, said the car looked good from collision checkpoints when I bought it. So I am not worried that the car has been wrecked. I did a test just a second ago, I took a liter of water and stood in the doorway and poured it over the back of the cab down the back window. I found water pooling up on the lip of the back window. I can't see where it is coming in though, it isn't a gusher obviously, just a slow leak somewhere. My questions are how can I find this leak and once I find it, is there some type of sealer putty I can fill it with without having to do some serious surgery to get it plugged? It's a pretty substantial leak because I cleaned the water out on Sunday morning with a towel and this morning after an overnight rain that was pretty steady, the water was standing about 2 inches again. It's only on the passenger side though, all other areas seem to be dry. Any help is appreciated, thanks!

Check the seal around the third brake light.... That is most likely the culprit

Add highlighter ink to the water and hit the inside with a black light

Definitely sounds like the 3rd brake or window seal. When my 3rd leaked, I had water dripping down the center section of the back window.

Is the only solution to have the window taken out and properly re-sealed?

I'd start with the 3rd brake light and go from there. But, if it is in fact the back window, then yes it should be professionally done.

Took out the 3rd brake light, cleaned some gunk out, and re-installed it and it still leaks. Looks like needs to be re-installed. Is this something for a collision center or is this something that one of those mobile glass services like Glass Doctors or Autolite can do in the parking lot while you wait?

when you took the 3rd brake light out was it wet behind it? The 3rd brake lights are known to leak. I guess i'm kinda hoping its not your rear window...lol
