Transmission problems, help!

Bought the truck a few months ago, it's a 2004 3500. Guy I bought from had tranny rebuilt. I used 4x4 about a month ago and ever since, when it shifts it's like a clunking noise, hard to explain, but the 4x4 shifter goes crazy when it happens. Weird part is it doesn't always happen, and not always in the same gear. it's an automatic. I'm terrible with transmissions but I've had a few people say maybe the linkage? What do yall think?

What do you mean the 4x4 shifter goes crazy? Is it jumping around? Could be the mounting for the xfer case, or tranny mount.

Could that make it shift rough sometimes though?

Sounds like the transfer case shifter linkage wasn't put back together right after the rebuild. Yes that can cause the sound you describe during shifts, if the linkage is improperly adjusted, the transfer case could not be fully seated in a range and the shock of the shift could cause it to jump around.
