Water Leak Help

Replaced my 3rd brake light with led thick gasket one. My passenger pull handle has leak if parked at certain angle. Everything checks out fine except thinking windshield, since I owned truck I noticed the black seal stuff under windshield upper edge had bubbles or clear spots that was missing sealer, so thinking seal is bad.
