PCM install gone bad - Resolved!

Started with misfire traced to cylinder 2 after replacing the spark plugs (NGK Irridiums) two weeks prior. Did the coil and plug swaps stuff but trouble sill there on cylinder 2. In doing the coil swaps found a wire on the coil pack harness held together by only the insulation with wire metal fatigued apart. Replaced connector but still had P2305 and P0302 for bad coil secondary and ionization failure on cylinder 2.
Assuming (yeah, I know not a great move) that the PCM went bad due to no load on the drivers, I purchased a replacement with the VIN programmed into the part. Installed it. SKIM did not like it, red LED on dash, every accesory reporting bad on the EVIC including ABS, trailer towing, etc. Add to that the battery went on vacation. Putting the old PCM back on did not change anything. Have a new battery but I hesitate to put it back on.
I have Alfaobd and love it. Is there anything I can do to get at least back to what I had before. I can at least get it back to the dealer but getting the replacement PCM working would be better.

There are many counterfeit products on the market. I would only purchase plugs from the plug manufacturers. The plug resistance Could be way way off. Causing the problem.

Okay, final outcome. Truck is up and running now. Local shop that specializes in Mopars were able to reset the SKIM. A problem with the replacement installation was a pin pushed out of one of the connectors. Of course that one pin was to the CAN bus. That and the low voltage on the battery blew up the intall and set off the SKIM.
As for the original problem it was the PWM. Either the open circuit to the coil or a short to grount wiped out the driver circuit in the PWM for cylinder 2 coil.. The replacement PWM works great and now has a hundred miles of city and mountain driving.
