Not quite sure what you guys got as factory running boards. I got a set recently for my QC and also installed the molded splash guards.

I think they recently changed the design as cutting and off the front would be a pain.

I have the heavy rubber RAM mud flaps on the rear but haven't put any on the front. Looking at the setup with the wheel well and side-steps there would appear to be no issue installing them on the front as there seems to be sufficient space. Perhaps it depends on the model of the side-steps. I have the oval SS factory side-steps.
If I'm not mistaken they do make flaps for those with full length side-steps.

Finally got around to adding my WeatherTech flaps last weekend. I bought the 3M tape on eBay and it was a simple project in a heated garage. My side steps are RAM and were installed at the dealership before delivery. No issue with the fit and no drilling with the WeatherTechs. BTW, I qualified for the side steps via that Disability Assist program (wife with torn meniscus) through Chrysler and they cost me zip.
