Are you guys sure that the timing marks were lined up? The sidewinder should not be doing that on the sc tune.

Are you sure its a choppy idle and not just the lope of the cam?

I have also read stories where the push rod was not seated right and after a while of driving it fine it would start acting up again. Also were the plug wires put back in in the right order and right cylinder? You absolutely should be getting a code if you are not running the rear O2's too, did you do the key cycle to get it or did you use the SC to pull it? There has to be a code there right now.

Also if memory serves me correct, the SC reload only does a soft reset of the pcm, a full reset needs to have the battery disconnected or pull #23? fuse and turn the truck to run, not on and it will ding at you. Tripple check the wires all around the headers too.
