If you are running an aftermarket air intake system, what is it? What is the advantage, if any? I did replace the factory tube from the air filter box to the turbo with a straight piece of exhaust pipe to allow more free flow. Should I just replace the factory filter, or does that even matter?

nope, the stock air intake (w/filter) system even with the sound baffles can out flow what the turbo can stuff into the motor. The air filter in the EcoDiesel is also used by the 6.4L Hemi.
Aftermarket air intakes are for looks and sound. One of the proven mods for the 5.7L Hemi is to use the lower part of the EcoDiesel airbox.
