So I failed to do proper research and ended up with more tire than I'd planned sticking out beyond the fenders. I don't mind it much aside from some minor rubbing but the side of my truck is going to constantly get hammered with crap. I'm wondering if mudflaps provide much help in this area? I don't want to lose my factory flares so I'll have to have a set which are compatible.

Anyone have experience in this area?

I have the factory flaps, and they do a pretty good job. However, I am also still on stock tires.

I don`t have much experience with mudflaps, but getting a lift on the truck might help.

On modern trucks, leveling is usually accomplished with a round spacer placed at the top or bottom of your front strut assemblies or coil springs – though some designs use a strut-mount extension.
The materials used to make these spacers vary from one manufacturer to another.

Steel and polyurethane are most common.

(Mudflaps are installed to prevent splashing at pedestrians, and stones scratching vehicle paint)
