Rear light problems and trans issues. Help

Whats up gents,

This is my first post here, just joined. I have a 2014 tradesman and just recently had a new motor put in it. My cam phaser bolt sheared off and ruined my motor. It was replaced under warranty from 3rd party warranty company. My local ram dealership did the work. I picked the truck up late Sat and didnt notice any issues until extensive stop and go driving. My trans will hard up and down shift 2-3 and 3-2 it feels like. Its less frequent the more warmed up it is. My truck has 112k miles on it and it shifted fine before motor let go. Secondly, I not have only a third brake light and passenger brake light. My rear running lights or back up lights dont work as well. I checked bulbs and replaced them and nothing. I put my meter on the plug and wasnt getting any juice to the rear. I checked fuse box under the hood and only thing i can find was trailer brake light and running light fuse. To satisfy my curiosity I checked them and them looked fine as well. Im no master mechanic and short of bolt on replacements and oil changes I dont have much experience. Does anyone have any advice for me?

I'm not a mechanic, but it sounds like some harnesses were not properly reconnected when the engine was installed. That would be a dealer follow up. Regarding the transmission, your battery was most likely disconnected and now the trans has to relearn your driving habits. The only advice I have is to drive it more aggressively to help the transmission sort out gear changes. I had a Ford that slammed me so hard I thought I was hit----it was the 2-1 downshift. I had been driving lazily during break in. So, I disconnected the battery for 30 minutes and then drove the truck mush more aggressively than previously and the clunking stopped. I would guess it's software related and not mechanical in nature.
